If you have a desire not to do something, as a buddhist, should you then choose to do it?
An example being if a school student had an optional homework assignment, and he has the desire not to do it. Should he then choose to do it to eliminate the desire?

The major issue in buddhism is craving, not a little desire to do homework. That isnt signifigant to you in regards to how much it affects ones karma

Would the wish to not do it be a desire too, if even to eliminate desire? Would the desire to eliminate the desire to eliminate desire not be a desire?

It could be the case that you did not analyse this properly. The urge to desist from something is not usually caused by desire, but by something else, such as fear, aversion, or in the student's case perhaps laziness. :P One cannot come to any useful conclusion unless the motivation (or rather the lack of it) is understood precisely.

You're right, i dont not properly analyse this. It is i guess as you say, simply laziness, and not a desire to not do something per se.
